Also, checkboxes added using Github syntax are also already supported.

For what it's worth, this was already implemented in early versions of the new web client and later reverted based on user feedback.
We had added matching background and foreground colors for thought names (especially at the top of the content area above the notes). However, it was removed because it significantly improved the overall UI, and we received no negative feedback after the change.
The original reasons for adding it were exactly the same as what you described. In practice though, it felt clunky: each thought name appeared in a rounded rectangle with its own background color sitting on top of the content area’s page color (which rarely matches the plex background). This made the name stand out awkwardly, like it was tacked on rather than integrated.
