Show Thought Types and Tags in search results and reporting, but only when the user toggles the option to do so (the option should be visible without the search/report panels).

Create Tags that form like a cloud around active thought
the tags are only in the right hand corner, it would look better if those tags become a cloud around the active thought to see all important items at once

Allow the ability to use a user definied stylesheet in the notes. Specifically allow one to modify default link color (hardcoded dblue)
Due to visual impairment I require a black background and white text. Fortuantely the Brain allows one to set default background and text color. However there does not appear to be anyway to modify the default color of hyperlink text. (you can after the fact manually change the color, but this becomes really tedious). Ideally as a section 508 compliant tool, one should be able to change all colors in a way where the application is fully accessibly compliant for those with visual disabilities. Allow importing data the way humans organize data
Humans don't keep their data in excel like this:

Process periods in Thought names like commas
I'm doing some network documentation, and have organized my Thoughts by IP address.
E.g. Top of the network is named "142", then a node down is named "142, 113", etc.
This organizes the addresses hierarchically but makes searching difficult since most people would normally search with periods as delimiters. E.g. "142.113.124.1".
Would it be possible to have an option, as an attribute of a Thought type, that would cause periods (or any user-selectable character) in the Thought name to be treated as commas are currently treated?
This would facilitate any hierarchy that used periods as delimiters.

Right-click Copy Relationships Option
When I am loading The Brain with documents, I will do a given set with the same metadata first. I would like to be able to cut/paste the metadata (e.g. relationship links, jumps, etc.) from one thought to another.
For example, I am loading a series of documents that are being stored under Documentation, but I want to relate to Product A and Product B. The first one I store I create the jump links. The second one I store, I want to be able to copy the relationships from the first thought. This can be either in cut/paste or…

comma trick cannot be used on existing thoughts - only when generating new
Learned today 25th Jan 12 on webinar the comma trick - brilliant!! - but also learned that it does not work on existing thoughts - only upon generation of new thoughts - big problem for me - to have to go back and re-write thousands of thoughts :-(

Interact with Daylite
As a Mac-based small business manager, I can't be alone in using Marketcircle's excellent Daylite contact/task management database alongside TheBrain. It would be fantastic if TheBrain could link to individual objects (contacts, tasks, notes, projects, opportunities) in Dayllite, just as it can in DevonThink, which I also use for deep storage. At the moment the best I can do is link to open Daylite and then search for the object I need.

Would love to have Contact Info integrated into TheBrain
It could be in a business card format found under a Tab near the Notes or Thought, Tags, Search etc Tabs.
Many thoughts are an individual's name who is related to a project or other thoughts. Being able to view their contact information within the TheBrain would prevent opening another program to get the information.
(For personal and security purposes, this might be an option for private Brains only, not available for the public)Once in place, this could create options for syncing among other programs or software's for the future.

add or remove selected thoughts to or from pinned thoughts
Pin thought or remove thought is not available for multiple selected thoughts. Can we change that?

Allow the user to choose one Theme from the set of available Themes as the default Theme to use for new Brains.

Creating groups of thoughts as one thought.
I would suggest the possibility of creating groups according to one or multiple factors, color-coded, like we can do in mind manager, and consider the group as one entity, able to create links with some others groups. Then we would be able to create a fractal structure. For instance, a city is one entity, containing thousands of streets, and this city is a part of a department, that we can consider as one, etc. This would be great.

Stop duplicating child thoughts on initial import of data
Import:
1. The following cannot be imported without creating duplicate “Red” thoughts which are not associated with each other.Foods

Create a flag to skip synch attempts of large files (over 50MB)
When you place a large file (over 50MB) and also use the online synch feature, you get an error that the file is too large every time the product attempts to synch the brain online.
I want to keep the file in the thought folder, but skip any attempt to uploading it.
I'd like some sort of flag or file attribute that I can set that will avoid any attempts to synch this file OR suppress the error after I acknowledge it the first time.

Notes Templates
Ability to have templates in notes. This is useful for when you are doing organization of things like Names / Addresses ,etc. You can build a template to be filled out using Tables and then when a thought is created as a child of a thought it would inherit that text template.

Add find/replace functionality to find/replace words in thougts
hi , having a find/replace function (from the Edit menu) to search for words and change them in thougts would be really handy !

Provide the equivalent of Options | Arrange Thoughts by... | Name; Type; etc.
